Gay hotels in Berlin are most densely located in Schöneberg, around Nollendorfplatz. Here you live in the middle of the rainbow neighborhood, with bars, cafés and trendy shops right on the doorstep and short distances to public transport. Many hotels in the district are explicitly aimed at gay guests, or they openly advertise their queer-friendly attitude.
But you're not committed to Schöneberg. In Mitte, Kreuzberg and Prenzlauer Berg there are numerous gay-friendly hotels where no one looks funny when two men book a double bed. Berlin is one of the most open cities in Europe, so most accommodations deal with queer guests as a matter of course. Which district is worthwhile depends on what you have in mind: If you are looking for nightlife, the shortest drive is from Schöneberg or Kreuzberg; if you are planning museums and sightseeing, you are in good hands in Mitte.
